If you are using dedicated server to crack cap files and the server is really powerful
can you be running more than one aircrack instance or will that mess up the results?

You can run several instances. You will have to use an option in it to specify how many cores you want to use since by default it uses all of them.

In my testing, I've seen that the most efficient is to use up to 8 cores.
